By specifying that each column in the position weight matrix should sum to 1, isnt is also specified that each column has equal weights in predicting binding? I would like to submit matrices that give more weights to one column wrt to another column.
Maybe the sum of all elements in the matrix can be fixed to 1 for normalization?
